when using this tool to equalize the channels,  what should I be looking for in the reference frame,  I've always gone for the one with the better signal out of the RGB.  is this correct ?

It really doesn't matter. I always use the red. It is just applying linear scaling and as long as that doesn't lead to clipping, its just moving data values around as a block.

To be honest I now tend to use Background Neutralisation and Colour Calibration.
